There's probably many different reasons, and I'm going to rephrase what was stated above:
"Fat people need love to."
Though I find it odd that they're usually in rape themed doujin...?
With hentai, I guess the artist might be thinking: "Look at how this guy looks, if he can somehow do a girl this hot, SO CAN YOU...!" Could be a method of making the readers feel better about themselves, rather than give us the 'perfect man' type.

I always thought, (when outside of rape hentai) that fat protagonists were to show a more realistic side of stuff, cause there are some fat guys that can get the cute girl. Usually its more their personality or friendship throughout most of their life.
And yeah, its kinda make yourself feel good, "even though I'm overweight, maybe someone would like me just for me."

Usually happens in rape hentai. Fat people are usually looked down upon in society and the common belief is that it would be difficult for fat people to hook up with hot women. But in a rape doujin, we find a fat dude violating a cute girl, something not normally pictured visible in the real world. That makes the sex a dirtier deed. But that's just my view on things.

It's because stereotypically otaku are fat, the target audience for hentai are these otaku, therefore it makes sence that the writer would try to inbody the otaku in there works to try and make it more popular. Personaly I think having fat guys in hentai ruins it.

I think they also do it to broaden their sympathy base. The "fat middle-aged salaryman" archetype is used all the time - you'll have a harder time finding thin guys in that category in manga! - and gives the reader a sense of struggle against someone who's gotten enough power to attain the kind of prosperity evoked by the image of a fat man in an office suit.
If the work is sympathetic to the victim, or someone rescuing her from that kind of oppression, it gives the reader the feeling that the protagonist is triumphing over a jerk.
If it's all about the suffering of the victim, the Fat Salaryman - who is always sterotypically well-connected and wealthy, and thus cannot be brought down by anything the victim could pull off - drives home the sense of desperate hopelessness she must be feeling.
That's from an author/editor's POV, anyway.
