Well, since you didn't have plot mapped out to begin with, I think the current method is fine. Maybe you could throw in a two or three-parter to mix things up. Maybe add in some references to the canon to give us a sense of progression.

make it a two parter and have them rescue her chapter two, after a major confrontation with an out of the closet sadisticly evil james :P

3: Do a chapter or two about her entering a contest and her promising a special "prize" to which ever of her pokemon wins.

Your story ish very interesting, I just have an overactive imagination, so whenever im reading something my mind tends to come up with ways to make it more interesting, dramatic, funny, etc.
In my case sending ideals is usually stupid, as i 9/10 never get a response back :P and usually the times I do its "let me write the story" or some varient of it.
