Better organizing scheme

Okay, so my collection has grown quite a lot over time and it's getting kinda cluttered.
Here is the parent folder

And this is what we get if we go into the - ASSORTED - folder

I'm thinking of using the following scheme
1)[] -> in the brackets go: O for Original, the game name, or the series name
2)Next we have the author name.
3)Finally, we have the doujin name
so let's say an Eva doujin
[Evangelion] Mogudan - Ayanami Dai Kai
How do you guys do it?

I'd stick with arranging it via series name... =-=
1 folder with sub folders inside named with the series of manga/doujinshi you want.
/dosent work for me

If you use vista or above
Put a txt file in each folder. Outline the
- Series
- Tags (big breasts, loli, futanari, vanilla, etc)
- Whatever else you want to categorize.
Then, put that folder with all your doujins/manga into the search index.
Once it's done indexing, all you need to search is whatever you put inside that txt file.
Horray, organization done easy.

I don't have that big of a collection, but like you, I do give each series their own folders. From there, I've renamed each file like this:
[Circle or Artist Name] Title (Eng/Raw - Pairing - Genre)
If stuff that's been translated into english doesn't have a credit page, then I'll include the translation group's name in the file name as well.
