My favorites would definitely be from AoT, Naruto, Touhou, Kill la Kill (the most recently released tracks), Final Fantasy, Ghost in Shell (amazing for setting up ambience or a dark mood), Fullmetal Alchemist Brotherhood, Miyazaki movies, *goes on and on and on*.
I must admit that I listen to OSTs that I'm totally unfamiliar with/haven't experienced whatever media it may be from. Especially when it comes to games.
In the end I have about 4GB worth of OSTs and BGM in my music library. Which might not seem like a lot, but it sure does take up space on my iPod.

I have a few video game OSTs on my phone, yeah.
Ape Escape/Sarugetchu OST. It's like jungle/oldschool DnB in case you never played the game, surprisingly good for VGM. I love Soichi Terada's music.
Metal Gear series. The battle themes from MGS are excellent. MGS3 also has some good tracks.
Splinter Cell 3 Chaos Theory has some great ambient music.

C&C: Red Alert
Deus Ex
In addition to a bunch of stuff from OC-Remix. They've done remixes of soundtracks from most games in the past, some are great others not so much. They have a youtube channel if anyone's interested: OC Remix's Youtube channel
As for anime OSTs I don't listen to much, but I do remember liking the ska-esque OST to Oreimo.
I also like to listen to Initial D's soundtrack (not an OST i suppose) while im driving, accelerating through tight turns. I'm a complete tool, I know. It also works well in the gym.

My favorite anime soundtrack is from the movie Akira. I also really like the Monogatari Series BGM and anything by Yoko Kanno. Space Dandy has a pretty good OST too.
