I never choose anything as best. I haven't played the series since GBC, but I'm willing to admit I like one Pokémon game. It's back in the form of Soul Silver. Ace Attorney series gets another mention.(Need Gyakuten Kenji)
358/2 Days is just impressive, kinda odd how I haven't bothered with it yet. The Zeldas are great. Layton is amusing, though I've only done the puzzles, not the "story". GTA ain't bad either.

I've only played a handful of DS games, and I can never list "just three" or "just five." So here's my recommendations:
Final Fantasy IV DS - Yeah I said it, it's a Final Fantasy game, but it's the remake of what I think is the best Final Fantasy. Even if you've already played a previous version of it this version is worth a try. The augment system isn't as nice as being able to switch characters at will in the later stages of the game like you can in the GBA version, but it does add a nice extra bit of strategy and customization to the game. I gotta be honest though, the main thing about this version that I prefer is that you get some extra backstory about some of the characters. The graphics, while nice, don't stand up to the original sprites, but I prefer 2D over 3D myself so there's some bias there, especially since the SNES version was my first RPG.
Chrono Trigger - Another great JRPG, although a bit overhyped in my opinion
. The DS version hosts two bonus dungeons not included in the original or PSX port. An extra mini-game is also included in the Arena of Ages, which allows you to train and battle a monster which, aside from being a nice distraction from the main game, can earn you powerful equipment earlier than you would normally be able to get it in shops and dungeons.
Disgaea DS - A hilarious turn based strategy RPG, however if you've played the original PSX version you'll likely be very disappointed that the voice actress for Etna is Michele Ruff instead of the original VA. Still worth replaying though, if only for the fact that it's very nice having a portable version of it. It does have an extra Etna Mode, as well as having Plenair as a usable character. No idea what the differences are between the DS and PSP versions though.
And what list of DS games would be complete without Castlevania?
Out of the three DS Castlevania's my favorite is Portrait of Ruin, as not only is there the main game mode but there are three unlockable modes with different characters as well as the obligatory Boss Rush mode. Not only that, but you can finally use a fucking whip again, including the legendary Vampire Killer. As far as the gameplay goes it's pretty much the same as all of the "Metroidvanias" but you can switch between two characters at the push of a button (similar to the Julius mode of Dawn of Sorrow).
Next up would be Order of Ecclesia both because of the Glyph system and for the bonus mode after beating the game. Albus mode is one of my favorite bonus modes of any Castlevania I've played.
Even though Dawn of Sorrow is my least favorite of the three DS games, I still prefer it over any of the GBA games. I'm too tired to continue providing descriptions and reasons... go find some reviews.
