Borderlands, I was so pissed off afterwards. The DLC more than makes up for that with Crawmerax The Invincible.
For me, I'd say it was the actual lack of a final boss in Rage that disappointed me the most. There was a good deal of build up for some serious action in the last mission, but it turned out to be little more than a shooting gallery that was actually a good deal easier than some of the other missions late in the game. The game just kinda ended when you reached some control room. There was no awesome boss battles like the Giant Mutant in Dead City, nor the Kraken on Mutant Bash TV. The game just cut to a cut-scene and rolled the credits. Extremely disappointing, considering that id games are typically renowned for ending with a large scale boss fight.

There're lots of disappointing bosses out there. Like the final boss in ninja gaiden. He was pretty quick to put down. By the time I got to Alduin in Skyrim, he was a cakewalk too. And, surprisingly, one that made me particularly upset was how easy Raoh was in Ken's Rage. But that's only 'cause I'm a total fanboy and herpaderp.

METROID OTHER M. afer I finished fighting off thoes gaint bug things i was expecting MB to morphe into a gargantuine monster or some thing. instead the story started to wrap up and the end credits rolled, I was like WTF!!1!1 THAT WAS IT? such a awsome game that was to have that lame ending.
though i did like going back and running around as zero suit.

Well as much as he really looks like a giant parasite he was at least important to the story so i gotta give him props for that.
As for the boss that most disappointed me, it was the last boss in Fable 3. Goddamn cliche of mentor being possessed my evil. Peter Moleneux promised a sense of closure for the series and im still waiting for a proper ending!

Demons Souls. After all the shit I went through in that game I was prepped ready & pumped for an epic final boss to topple all previous battles. Then I fought a blob that died within 3 hits.
Sooooo pissed. The game trolls you til the end.
EDIT: Also, the Yu Yevon in FFX can be pretty fucking hard to beat if you maxed out/aquired every aeon like me. It was more like a "aw this is fucked up how the hell am I gonna kill Anima & Magus Sisters" more than the feeling that he didnt belong. Also, if you pay attention there is evidence of him all through the game so its not like it was a boss out of no where with no reference whatsoever in the actual game that implied it was going to fucking show up (FF9's final boss)

I think the only time Fable had a good final boss was in the first game, against Jack of Blades. This includes both in the original version and in The Lost Chapters. Sadly, the final boss battles in the following games were all rather lame.

It's really easy to fight him.

Was really expecting to fight him at the end, but nope, just pop him once with a bullet and he falls off to his death.

Is it even possible to lose to Yu Yevon? I mean you have a permanent Auto-life on you last I remember. I guess it could be possible with a NSG (No Sphere Grid) playthrough.
On Topic, Zera from Grandia II was a BIG disappoint for me. I was expecting some big mofo thing with like 10 parts to kill. Instead, I get a messed up moth butterfly bug looking thing that has the balls to call itself a final boss. I even made the characters play auto and they beat him without even dying once.

Dark Beast Ganon in Twilight Princess. I thought the ending in general was great, but the fight was way too easy.
