Oh how did I miss this thread?
Judith (PC)
Anything By Suda 51, its more like a experience rather than playing a game.
Mondo series (PC): Very lucid, completely crosses the line of the whole 'are video games a art form?' debate. Lots of catus's other works fall into this as well.

Super Mario Sunshine (GCN): Not many companies can put fresh twists on old properties. I don't understand the hate. Uniqueness is the very core of gaming and this delivered.
Super Mario Galaxy (Wii) : Sure its a kid's game, until you stick around for Rosalina's storytime. It got pretty grim dark.
Wind Waker (GCN): The Legend of Zelda: Eye Candy. What happens to Ganondorf in this game was pretty intense.
The Dark Eye (PC): because you weren't going to go to bed tonight anyway. The two [outside the whole 'I'm in a house the entire time' bit] overlapping stories the player goes through is a very interesting way to express the scenarios. You play as the victim, and then later as the killer.

Mushihime-sama Futari Black Label [PS2, 360]: One of the most difficult STG's of its time is also the most accessible. Another place to start would probably be DeathSmiles. But do yourself [and everyone] a favor and skip playing them on a iphone k?
999 [DS]: Very intense for a visual novel. Amazing game that is getting a sequel for the 3DS. Fair warning, this is one that will keep you glued to your DS.

Intelligent Qube [PS1,2,3 & P]: The soundtrack. Dear god the soundtrack.

Devil Dice [PS1,2, & P]: The Ninja Gaiden of puzzle games. I have yet to see a puzzle game this intense. And that is a lot coming from someone who played Tetris the Grandmaster.
Tecmo's Deception series [ps1,2] : very interesting idea. Each game plays a little bit differently but really it all boils down to you having the power to set and create traps in which you lure intruders into.
IIDX [ps1,2 Arcade, PC]: The most unforgiving yet rewarding music game. There's something about it that pushes people to try harder to clear the higher difficulties. Often rumored to newcomers that once they can play a certain song at the highest possible speed, they will become psychic. Obviously a bad joke in light of the games high difficulty even starting out. For example, there is a mode in later releases that puts you at risk of auto-failing a song if you hit a note with a timing of 'good' or lower. From the fantastic people that brought you DDR!

This will be a long one.
DAYTONA USA (Dreamcast)
The first racing game I played in a console. Led me to like cars and racing games. It's fun to see your car doing barrel rolls in the air after crashing a wall.
PROJECT JUSTICE (Dreamcast)
The first, and only fighting game, I liked.
GT5 (PS3) and Forza motorsport 4 (XBOX360)
I played these games on my workplace during off-work hours. (Played GT5 with a racing wheel). Customizable parts. In-game learning for those newbie car enthusiasts (i.e. purpose of the drivetrain etc). The car physics are more realistic, unlike the Need for speed series. Also, no shitty plot.
Mortal Kombat (PS3)
I played this game only once, but liked it somehow for its non-repetitive combo. Besides, who doesn't like FATALITY?
Bastion (PC)
A different approach to RPG's. Comes with HANDPAINTED graphics. The story is quite short, but the replay factor is priceless. The narrator in the backgroound tells you about what your character is doing, like he's telling a story in your every move
Dragon Age II
Yes, another rpg with almost endless combinations. Players have a choice of nicely, jokingly, or cold-heartedly telling your enemy that he is about to die. Has persistent gore on cutscenes after killing an enemy. Some references of internet memes in the late game (i.e. Three wolf boon ring, which "makes you powerful after wearing it"). Has (short) sex scenes. Can be paused while in battle for tactical positioning.
TROPICO 4 (PC)
Better than sims city. This game stimulates your sense of leadership by building structures, posting edicts, surviving calamities, having good relations with other countries, supressing rebellions, and having a good laugh. This game mixes a serious gameplay with a humorous side-comments (I.E. By trading with the middle east, you get $10,000... and a camel.
Command & Conquer: Generals Zero hour
Best played with friends.

Panzer Dragoon.
You're welcome.
Edit:
I suppose I'll also throw in Earthbound and Donkey Kong Country.

Wow I can't believe this topic is doing so well.
I will mention halo. If you want a shooter but with alot of originality to the story, setting, and plot. This is the game. My first halo was the third game. I dunno what it was that did it, or where it was when it happened. But I got hooked. Even today the halo universe is being built upon and is being expanded. Though I am excited for halo 4, I am even more excited for the new book "thursday war" :D
