Rare gems in video games

Checked and double checked in search.
Which games do you think have been overlooked by other big titles and been left out in the cold just before someone discovers their awesomeness they had?
There is one that I wanted to get but got pissed at Nintendoh dick move (Fatal Frame 4).
Other than that what's your option?

Threads of fate made by squaresoft
Great game yet even tho the ending provided hints for a squeal it never happened.

Agreed on Threads of Fate, though I enjoy Mint's campaign more than... the guy's, I forgot his name.
The following three quotes are focused on the SNES.

The Ground Control RTS series.
Especially the first part.
It had some awesome ideas, and was pretty tactical - you had to account for weather, terrain elevation, the type of weapon given unit used (some were better something than another thing), the side of the attack (vehicles were weaker from behind and above, if you used artillery) and fact that you had limited number of troops to bring to the battle in a dropship...which could've been called down only three times.
And then there were distinct sides, in both games...
Sadly, it was released at exactly same time as Homeworld, so it was pretty much flattened. It did gain some notoriety, but not as much as it deserved, in my opinion. And most people are still dimly aware that it existed, whereas the World in Conflict (the other RTS made by same company) is pretty famous.
But, it was released as freeware some time ago.

One that I'm playing is Stretch Panic; in a nutshell if you don't have a guide (let alone the manual) you'll be lost trying to figure out what the hell is going on (literaly!).
Another that hasn't receive the welcome party is Mystic Ninja Goemon (Ganbare Goemon), only two games ever release outside Japan.

Tiny Tank for the PS1 is the first that comes to mind for me. It was such an awesome little game, but hardly anyone I talked to have heard of it. Tiny has always been one of my favorite characters with his wise cracks and such.
Also, Shadow of Destiny on the PS2 is an awesome game with a rather interesting story and lots of replay value in it's many endings. Time travel, investigating your own death, a homunculus, and the like... it's got it all =P
edit: and hell yes on Stretch Panic. Fun game, but odd as hell... we totally need a new one with motion controls =P

Beyond Good and Evil I'd say is a hidden gem. Shadowed by the release of Prince of Persia: Sands of Time, it really slipped under the radar, but it's a fantastic game. Thankfully, there is a sequel in the works, but more people need to play the first game.

Einhander
one of Square Soft's shooter games b4 the days of Enix
really was an under the radar shooter that was great.
its true gem lied in its fantastic trance/techno OST and possibly the large unlockable art gallery it had.
Dragon Seeds
developed by Jaleco
this is one of those few games where you can make 6 variations of a dragon with 2 variations of one type with 5 stages of evolution.
funny thing is you make a dragons base dna by using a collection of words into a 3 part phrase, which determines how good your stats are for your dragon.
the gameplay was a rather simple janken take turns kind of thing with a 2 moves max input using shield, sword, and dragon breath attack.
while it was rather short and limited, it was enjoyable for me enough that i spent hours on it day to day.

Recently I would have to say Alan Wake. It would have been a huge hit but Bad luck on Remedy's part Red Dead Redemption came out around the same time and just buried it.

The Lord of Butts!
I´d say Parasite Eve 2 and Resident Evil 2. Yeaaaaars old (for ps1) but still top games. And secret of Mana for SNES.

I actually think a lot of games end up staying low profile even though they are great games.
I would recommend Arc The Lad Collection on PS1 and Indigo Prophecy on PS2.

Terranigma for the SNES, the third part of a very loosely connected "trilogy" of games (Soul Blazer being the first and Illusion of Gaia the second). The gameplay is similar to... a more action oriented Zelda? Not the most apt comparison but it's all I can think of right now. Unlike most Action RPG games the hero uses a spear instead of a sword and has access to various attacks that kind of work like a rock/scissors/paper style of combat. Aerial enemies take more damage from one attack, "hard" enemies from another, and small enemies from yet another. You can block most projectile attacks, and can use different healing items in real time to cure poison or restore HP.
In order to change equipment you enter Pandora's Box and guide the demon(?), Yomi, around to act like a cursor. You can also check on what attacks work against what types of enemies, how much XP you need to level up and so on here.
The story is pretty interesting and well done compared to most of what I've seen, and while the controls can take a little getting used to they flow pretty well and make the game a really enjoyable experience overall. The art style can be compared to Chrono Trigger though it's not as cleanly done it holds up well and the bosses especially have a more unique look than some SNES era games. The sound track is actually one of my favorite parts of the game, especially the song The Departure which plays the "over world."

THIS MAN! Listen to him cuz his words are good and true. Seriously, soul blazer trilogy is made of pure win, and terranigma is certainly no exception!!! Its been a while i finished any of those games, maybe i ought to do a little marathon...
But my most recent gem is definitly Nier gesthalt. The animation and graphics in this game are really not that good, but the beauty in the game is everywhere else. The storyline is just off the hook, theres a lot of narration, it fits, its juicy, it has meaning, and the english is dub is actually very good, so its not a pain to listen to the story.
Another selling point would be the ost. The game didnt sell that much, and yet, this games soundtrack is #1 on the "ost on demand" list on playasia (or at least it was 3 days ago). I didnt think Id like the game at first and after i finished it (4 times), it became my game of the year. Its hard to explain why though, its really quite the experience :)

Quite a few older games, but a good one in recent memory would have to be Shattered Horizon.
