I feel like any game where you have a weapon empowers the player too much to make it truly scary (ala dead space), unless that weapon is shit then yeah, helplessness really kicks in (ala SIREN which I recommend highly.) Also the fatal frame series, amnesia, and also clocktower.

Lets see, Amnesia was fun, sucks you cant counterattack, but then that would take out the fun.
I wouldnt count this but in MGS2, I didnt get a node and i went to the next section of the screen and since no node=no radar, there was a guard. The volume was pretty high so I jumped and screamed a little and had to pause the game.

Any game where you're truly a blubbering pile of whimpering uselessness. Silent Hill 2, Amnesia: The Dark Descent for me. As mentioned above, any "horror" game when you've given means to fight back against nasties usual falls into the unfortunate position of being an action game with occasionally scary bits. Especially FEAR and its sequels, which I find about as scary as Rambo. That is to say, not at all.
Games that have creeped me out? That's another one. But genuine, spine-chilling horror? That's a rarity indeed.

Oh wait. Demento/Haunting Ground is also one of the scariest games I played.

Doom 3 (More of an action game, I know, but it still freaked me the fuck out in some parts.)

Call of Cthulhu: Dark Corners of the Earth (The escape from the inn was tense as hell.)
I Have No Mouth and I Must Scream (More disturbing than scary, but still worth noting.)
F.E.A.R. (The first and the best. Being in the dark about Alma made her scarier than in the later games, IMO.)

Not too many horror games in my gaming lifetime, try to stay away from them but they somehow end up in my stack of games.
FEAR 1 and 2. 3 wasn't too scary...
