My favorite boss battle is probably fighting Airman in Megaman 2, because its so god damn hard, but when you finally beat him you feel great, and the music is kick ass

Okami - The fight against the ninetailed fox, I just loved her design and her ability to cancel my paintings.. It was fun!
Fatal Frame 3 - Endfight against Reika, she's my favorite "villain" in the series.
Persona 4 - Against Izanami, the music was epic and it was entertaining until the end!

Fighting a gigantic super weapon with just a single fighter on Ace Combat never feel better.
Not too mention the music rock the world. My favorite would probably be battle with "Pixy" where u use "Eagle" vs "Morgan" on Ace Combat Zero. Damn thats really one of the best boss battle i can remember.

Psycho Mantis from Metal Gear Solid (the first one for PSX). Easy, but still one of the most unique boss fights ever. Not to mention the music just before you fight him is both awesome and downright eerie.

I got to run a list of my various faves:
The God of War series all had epic boss fights, its hard to say which ones were my fave other than the ones from 2 and 3.
All of the boss battles in the MGS series were exceptionally, but the best one was Old Snake vs Ocelot in MGS4, it had the most creative and cinematic fight intro leading to an even more epic fight. I have yet to fight the Peace Walker battles since I haven't got the HD Collection yet.
As one person said before, the boss fights from Vagrant Story, especially the one with Guildernstern.
Devil May Cry 1, 3 and 4 were all games with good boss fights, DMC 3 had the epic Dante vs Vergil showdowns I'll always remember till the HD Collection comes out in Feburuary.
Zone of the Enders: 2nd Runner. Damaged Jehuty vs Nohman in compressed space: Hardest boss fight near the end of the game. Naked Jehuty vs Nohman: Easiest boss fight in the game. Can't wait to play this in HD again this year.

Just remember one more boss battle.
On Suikoden 2 not against the last boss however vs Luca Blight.
Where the hell we can see a battle against the same person with 3 party, lots of arrow and one last duel to end one boss. He is also not using any kind of True Rune however purely just brute strength and instinct.

3rd battle with Vergil.... Or the HR 51 quest aka World Eater in Monster Hunter Tri... Meh... Rumble in the Great Desert was better.

My favourite boss battle is the two last battle from Persona 3
I mean the music is so perfectly matched with the fights Shoji Meguro kampai XD
and the boss itself is a very fun match indeed, he can kill you if you're under leveled and unprepared :P

Snake vs Liquid Ocelot in MGS4. I just thought i was a wonderful way to close out the MGS series, the first Solid game "ended" pretty much with the fist fight with Liquid and MGS4 Brought that back to me.
Or the Doppelgangers in The Writer for Alan Wake at the end.

Dracula from Castlevania: Circle of the moon.
The music and the fight scene are great! This is the hardest Dracula fight out of all the casltevanias in my opinion. After beating him you feel like a hero.

He is possibly the most fun thing I've ever had to drudgingly battle throughout my fairly long career of games. And to this day I havent killed him on Heroic mode.

Most of mine are from my favorite series Megaman Battle Network. There's Alpha, Serenade, from Battle Network 3. Dark Megaman and Dark Mega from Battle Network 4 and 5 respectively they are both different bosses. Colonel, F-Beast Megaman, Falazar, and Bass BX from Megaman Battle Network 6. All of these Bosses were changeling and were really fun to fight against.
