I read it over twice and it still makes no sense to me at all. Why does the baby suddenly make everything go back to normal? If their wish made it so that whenever they were together, then time stops, then what makes the baby different from the other people around them.
This has been bugging me for awhile, so if anyone can please explain what I'm missing that'd be great.

The terms of the wish still apply even if there is a baby but...
The child is made of both the girl and boy; they have 'fused' themselves into another being. Since there is now three of them, girl, boy and fusion, the rule of the "two" of them being together is now negated since the wish only supports two and not three.
Another possibility is that it may not make sense due to some cultural barriers along with an 'imperfect translation'.

I just kinda rolled with the whole "hentai logic" thing on this one. However Unsigned has some good ideas there.

It still is kinda a plot hole because it was a wish rather than a signed contract with clauses and stuff. You need to go by their words and hentai flawed logic.
I always thought that, since they desired the time to freeze when they were together so they could have sex, the fact a child was born meant the contract was more than fulfilled hence the time stopped freezing.
Another thing is that the child could have broken the system as being boy+girl the distance between the two was literally zero so either you stop the time forever or you unlock it for good.
