Throw out anything you would want, with a sense of intelligence of course.

A interface that can easily be navigated with a keyboard. Where easily navigated means with the use of tab, arrow keys, space and enter. This should also help with any accessibility goals. (though I am weird)

Better search engine... mainly in forum search. When i search for a tittle like "Majikoi A-1", which is obviously on the first page in VN atm, it didn't pop-up in the search result or any result in fact.
Even after I check the "Search Topic Titles"

Great search engine.
Neat page with fast download time (some pretty pages take a lot of time to load.)
Organized links
And readable-but-not-boring fonts.

Welp, it's been known to a few people for awhile now that Fakku's search engine is buggy. Honestly, I don't know how it works so I couldn't comment on it further.

Multiple layouts are always nice, like Fakku's Light/Dark views while viewing manga; but affecting the whole (or in Fakku's case: main/forum) site areas.

I would love to see the option to disable the weird page drag up when reading something on this website(not the forum). Or is that a function where those manga viewing pages connected in a long series somehow? like is it loading page 2 while I still reading page 1?

But, I'm kinda glad fakku use its own search engine. The last thing I want is this use some sponsor search engine where it look like it just basically do a google search.

Actually, you can do a google search on Fakku... Sorta. Well, technically it's going to Google and searching Fakku. I believe it was something like "(Search terms) site::Fakku.net"

how about this... a notifications system where if there a new update on your favorite author or series posted?

If you want something flashy and easy to implement, I recommend Nivo Slider, jQuery is a requirement.
Ultimate Gradient Generator and CSS3 Generator (for cross-browser markup and transforms) are great tools.
Better yet, have the styles switch automatically at certain times based on the clients time, can easily be accomplished with some simple self-written JavaScript and even more-so with jQuery. This along with the ability to both enable/disable the timed theme switch and standard theme selection would be pretty awesome in my opinion.
