Transferring files to my External Hard disk from my PC....

Every time I try to do this, Windows Explorer crashes. Rather the PC doesn't crash but my desktop restarts itself so I cannot access the file that I want on my External HD. Is the External HD I have crappy? Is there anyway to fix this issue?

How are you transferring the files. Via dragging to the exHDD or right click> send to.
Are use using the third party program or drivers.
Are you running a bunch of background programs or is your computer on the slow speed side.
One of the many boxes i have had a corrupted driver the fucked with the explorer program and i had to re installed the drivers and make a override patch to use it correctly.
When i doubt, update drivers.

The problem was a certain hentai (Angel's in the Court Part 2, downloaded from this site) was one of the main problems. Now I can't even move(delete) it. It will always say, something along the lines of, "The file is in use by another program, it cannot be deleted" followed by the that aggravating error that resets my desktop.
The strange thing is that I transferred other files as a test and ran them while on the the External HD and there were no errors.

What file system does the external drive use? If it has been formated to use FAT32 instead NTFS then it won't be able to store files larger than 4 GBytes.
EDIT: having re-read what you wrote it's possible some application used the file, putting an entry to that note into the MFT, than failed to free it up afterwards.
You could try running Check Disk and see if it helps.

(Another alternative is to just fast re-format the disk, you'll have to get your data off though as you'll loose what's currently on it).

I tested the EHD by transferring a bigger file. BTW it was NTFS like you said. There shouldn't be a problem anymore hopefully. Now, I cannot get rid of that pesky hentai that causes the error. The program that was used was Media Player Classic Homecinema. I've tried playing other videos and they're fine. I've tried scanning "Angels in Court part 2" for a virus using Malwarebytes and it didn't detect a virus or malicious ware. How do I get rid of it if my PC continues to state that it is "still in use"?

Did you download the file from torrent? If yes then turn off your bittorrent client first or delete the .torrent file before moving it, because it might still be seeding, hence the "file still in use" warning.
If you downloaded it as ZIP or RAR parts, repair them first then extract to replace your old file.
If it's none of the above then check your system.

No it wasn't a torrent nor was it a RAR/ZIP file. I don't think its my system since I can still transfer files from my PC to my EHD. Its just that video that's causing the problem. I've already searched my taskmanager for anything fishy and found nothing talking about the said program in use...

If you still can't delete it, try using Unlocker. I've personally used this amazing program (and still do) to delete/rename/move things that said it can't be deleted, moved, or renamed. Unlocker can also stop the program that is grabbing the video, as I think the task manager can't read it or whatever.
I've experienced something similar to you in the past, but with unlocker, not anymore.
Just try it out.

Try going to the properties of the file. So right click on the zip file thingy and go to the security or the general's tab (I don't remember which one it is since i use windows 7 and everything's different) and make sure the file isnt locked or protected. There might be an option that says something along the lines of "this was from another computer and is blocked for your safety" and click the unlock/allow button.

You can either try deleting the file in safe mode or using an unlocking program like Kadushy suggested. I've had problems like this in the past with .mkv files. Its not caused by spyware or viruses. There is something with that file extension that drives computers nuts. Anyway since you have Malwarebytes, you can use the built in unlocking tool called File Assassin. Its located under "More Tools." Just find the file and follow the directions. There are two scenarios that can happen, but both lead to the file being deleted. MBAM with either tell you it deleted the file or it didnt delete the file and you must restart in order to delete it. Hope this helps!
