We think, therefore we exist... dunno who that phrase came from but, how is it that a mass of cells and materials can allow us to think, have a will, and well cant think of the 3rd part....?

As pointed out, the original line of deduction is by Descartes, and you could say it proves you exist. Trouble with that, the logic breaks down after that, so it doesn't really prove anything else.
As for the actual question, there are many answers, depending on your worldview. Scientifically, our minds are a complicated system of neuronal activity, or the part of that system not simply dedicated to keeping our bodies together. Philosophically the matter is a bit more complex, and I'm not even touching the religious aspects.
My personal opinion is that it isn't possible to fully understand one's own mind any more than it's possible to draw a perfect image of a piece of paper on that same piece of paper; you can't fit an object inside itself. Still, even if you can't completely master your mind, there's a lot to be learnt there. Just remember to choose the right point of view; you can't have them all.

There are also conflicting reports on how much of our brains we can use. Some have said that we can only use 10% of it. But lately it would appear that they were wrong. Now these guys are saying that we use closer to 90% of our brains and the real problem is learning how to use them more efficiently. Bottom line, who knows? This is an answer that noone has right now, there are only theories but they can't really be proven.
Scientifically speaking we can think because of the neurotransmissions that we are able to send throughout our bodies.
Philosophically speaking, we can think and exist only because someone believes that to be true. As long as one person thinks you exist, then you exist.
Religiously speaking, we are created in God's image to be just like him. Since he can think and has intelligence, so do we.
Noone has been able to prove, or disprove with 100% accuracy their answer so it's up to you to interpret it. Hell, why not come up with your own theory? Can't be any less legit than the Flying Spaghetti Monster religion.

I don't know how consciousness works, but I believe that any sufficiently complex data channeling/processing networks will develop consciousness.
And I think we'll have a legit theory of this stuff when we understand more about chaos, and the brain.

Even Descartes admitted he may have been wrong in this idea. It's been argued that he worded it extremely bad, abut that was only one problem. Science keeps progressing, and we figure new things out about ourselves...for instance, we are not made up of cells as our base material, but Atoms...and 99% of atoms are empty space. So, in reality, we are ALL 99% empty space, constantly fluctuating in our solidity. How can something that is mainly empty space exist?

Atoms do not consists mainly of empty space, it's just that for the system to be stable, given the values of the forces involved, it needs to take up a lot of space. The existence of it's constituents are very solid.
Or to put it in simpler terms, mainly empty space is not the same as empty space.
