Just recently read Premature Revenge by fu-ta, which featured ninja characters, when I realized that there was no "ninja" or "kunoichi" tags... which is odd, considering the other "professions" that get their own tags (maid, nurse, office lady... hell, even shrine maidens get their own tag!).
I've always had a soft-spot for stories set in a historical Japanese setting (a genre often referred to as Jidaigeki or "period drama" in film and television), so being able to more easily find similar-themed stories would be a plus for me. An over-arching "historical" or "Jidaigeki" tag would be good, since not every story with a historical setting has ninja or samurai in them.
A separate distinction could be made for historical fantasy stories like Once Upon a Time! by Solopip B, but then we'd run into the headache of distinguishing Japanese fantasy from Western fantasy...
Thoughts?

I don't think we have enough ninja chapters yet to warrant a tag. I could be wrong but outside of the fu-ta I think we only have 4 others, max. One of them being by SAVAN if you haven't read it yet. Historical tag I agree with, we do have a lot of chapters with a historical setting. Tags though have to go through a big process and I'm not sure were ready to add any new ones yet.
You can find most of what you're looking for through the yukata tag. They'd be mixed with modern japanese festivals and hot springs, but those still stand out.

A couple of the stories could be debatable... it's hard to figure out the time-period of most of them, it's just assumed they're historical due to the abundance of old-fashioned kimonos worn by all of the characters.
I also created a second list of stories based on Japanese folktales and ghost-stories, which I think would be cool to tag as Kaidan (怪談), mostly for the old-fashioned feel of the term. There may be a dude in t-shirt and jeans in a couple of these, but as far as the folktales they're based on, these stories also have a historical bent to them:

The term is used the same way as with "normal" stories: the genre fantasy refers to a story about a fantasy world and/ or use of magic (like @luckydog001-6127865 already said), the word you mean is fiction as opposed to non-fiction like documentaries or biographies (although I would say most biographies could also qualify as fiction...)

Ninja do not fall under fantasy. They're just characters, as much "fantasy" as nurses or teachers.
