I finished the whole Sith Warrior story, (dam you Quinn) and I realized that the story ended after Corelia, so whats the deal with Ilium?

Class stories are over with Corellia, but the game's story gets a continuation on Ilum. And then the various expansions.

And the expansions don't differ based on class right? Do they at least have 2 different paths for empire and republic though?

Depends on the expansion. I think I already said this before. Rise of the Hutt Cartel does (I believe I even recommended doing Republic first). Shadow of Revan has just minor differences between the two, but includes a small bit of class-specific content. Knights of the Fallen Empire is pretty much the same for everyone so far, although your class can change some minor details.
