You should be watching Ansatsu Kyoushitsu if you aren't already, quality story and comedy.

Fullmetal Alchemist:Brotherhood.

Space Dandy - Set in space and the future. The story revolves around a bounty hunter named Dandy and his companions as they try to find rare aliens to register at the agency and make some wulongs. The series itself was put together by a plethora of great directors, each getting an episode or few episodes of their own to craft a story with. Hilarious, weird and oddly touching at times. If you haven't seen this yet you should see it right now.

Saint Young Men - Jesus and Buddha living together as roommates while they take a vacation from being religious idols.

Tonari no Seki Kun - Short episodes of a (genius?) boy bored in class causing the girl next to him trouble.

My Teenage Romantic Comedy SNAFU - It's all in the name, great MC, characters and punchlines with a bit of romance.

Nichijou - Every day high-school life of a totally irregular group of friends, downright silly and one of the best.

Azumanga Daioh - Another great show about high-school life seen through the eyes of six friends. Similar in vein to Nichijou but with a personality all its own.

Danshi Koukousei no Nichijou - Like the two prior, high-school comedy but seen through the eyes of a male cast.

Sakurasou No Pet Na Kanojo - Romantic comedy centered around "problem children" living together in a dorm.

Sayonara Zetsubou Sensei - A hopeless teacher who despairs at even the slightest events and manages a class with even more emotional problems than he has. Easily one of my favourite comedies and definitely worth a watch.

Seitokai Yakuindomo - Guy gets on a train to his new school. Train is full of girls. Guy walks to school. Also girls. Guy gets to school. Yep, all girls. Guy gets appointed vice president of the student council and gets sadistically teased by his female peers who think he is a pervert. Guy doesn't know how lucky he is.
