I have them all in one folder called Doujins.
It's organized by Artist like
[Bosshi] Dadada
[Digital Lover] Dadada
[Kisaragi Gunma] Dadada
[Kisaragi Gunma] Dadada 1
You get what I mean.

Still needs some work. For isntance, the images folder has a bunch of uncategorized images and such, but I'll tend to that when I'm done being lazy.

See, back in the day, I used to just dump all my hentai (Images, videos, doujins, and sets) into one big clusterfuck of a folder. As a result, there'd be particularly enjoyable images that'd get lost in there and it was just a mess.
So, once I got my external HDD, I started up this new hentai collection, all organized, then picked some of the better stuff out of my old collection and just deleted the rest.

If I didn't organize it I wouldn't be able to find anything when I wanted to. All my doujinshi are organized by series and then further organized by circle if need be, and CG is divided into series but I don't organize it much more than that unless it was already a CG set to begin with in which case it has its own folder.

I rather organize because it makes it easier to find what im looking for. I wanted to post pictures of it but sadpanda isnt working right on my computer.

I've tried countless times to organise, and fail everytime.
At least I can make my Mac show me the cover as the icon (at 200-300px)
ATM the closest I am to order is:
[For series (i.e. Evangelion, Haruhi, etc)]
[For artists I love/have lots of - may overlap with series]
[Full tankoubon -- may overlap with artists]
[Loli]
[Femdom]
[Futanari]
[Bondage]
[Bestiality]
[Extreme]
And then the biggie
[Unsorted - by month]
Saddest thing: I don't download Raws anymore ;^_^
At least I can make my Mac show me the cover as the icon (at 200-300px)

I sort it this way:
* H folder (main)
** /d/-related material
** Doujinshi
** Wincest
I put new downloads in a temp folder for review and sorting.
In the main folder alone, I have >10GB of material, with no duplicates.
As for ordering them, I first sort them by artist's name, then by doujin circle (where applicable), then by title. If the item is translated into English, I add an [eng] tag to it; likewise, an [unc] tag to any uncensored items.
I sort it this way:

step 1: I tag my doujins. (artists/serie/title/...)
step 2: Auto rename/move based on the tags.
output something like -> ./Evangelion/[mogudan] Rei1
step 3: ???
step 4: profit!
Before stap 1: All doujins are pre-checked (I remove any possible thumbnails/thumbs.db/txt files.)
For non collections, ie single images.
directory structure: ./serie/character
and then tagging with geeqie.

I organize by series, nice and easy... But I don't have that much doujinshi gathered around anymore, I just keep the ones I have really fallen for, like "Ring X Mama". Lately I've just been downloading, reading and deleting. So nothing to organize.

EDIT: If you bothered to check, you could have noticed that she has grown a bit. Now she's a complex headache, but she should be able to track everything you want to know about a specific file or translation (...or even author).
Right now I'm moving her to MySQL and developing a frontend to query her.

I make a "H" folder and the rest is pretty much folders with bleach, naruto, or original for example
