Thanks for the suggestions, Handbrake seems to be able to convert while also maintaining the quality and being able to select audio/subs. It has given me many problems such as the subtitles not being burned on, audio way out of sync, and glitchy video, although when played on PC the videos are fine.

Oh and, if you're looking for anime on iPod touch/iPhone, I recommend this site. It has quite a few nice ones. Before suggesting any new ones for the author to put up, you may want to read the list of blacklisted anime.
