Well I woke up this morning, and went to check on my desktop to find this on it's screen...
Restarted to computer and was prompted with these errors
After clicking "OK"
And again clicking "OK"
And again
So anyone out there know how'd this occur? And Possible ways to fix it. So far as I can see it hasn't effected how each of the programs work its just the icons that seem to be effected as of now.
All insight and suggestions are welcome, and thanks in advance.

By the looks of things, this is relevant: http://www.frihost.com/forums/vt-77939.htmlOkay, so I found it using one of the programs that page suggested, in this case Autoruns.
So what now? Do I just delete it? Cause I'm a bit cautious about deleting things I have no clue about.

If I was in your shoes I'd try running that app from safe mode maybe, or if that doesn't work, just search for the files that are "missing" individually and delete them from safe mode. But definitely delete them I'd say.

Ok just deleted the files listed and all seems fine upon start-up. But my icons are still as they were from when I still had the problem.
Any clue on how this situation could be repaired?

What are you seeing when you right click them, and going into properties->customize->change icon? Can you reset the icon? is the thumbnail still a black box if you change it?

Right-clicking doesn't change anything, nor does changing it's icon via "Properties -> Shortcut Tab -> Change Icon...".
Things are looking grim, could it be something a bit more serious?

First theory is I recall something like this happened to me once, the icon for the shortcut indicator had broken, although by the looks it could be some other icon, some sort of overlay perhaps? I'm not sure, but it is noteworthy that the same thing happened with my shortcut icon once I suppose.
Second theory is that perhaps one of the files still remain? Have you done any scans?
I also did some quick searching and skimmed through these which might be relevant:

Isn't this fun it's like House but with computers
