I had the same problem. I think it was because mkv has some special file thing for the subs

Kind of Important

From my experience, files that are soft-subbed (I.E the subs are not directly encoded into the video itself, but are in fact seperate, like Hokuto said) will not convert over properly. You'll keep having the same issue.
So if what Hokuto said does not work, I'm going to guess you can't convert the subs with them.
At least, I've yet to find a way. I've just made it a habit of downloading things that are hard subbed. Which gets rid of the problem anyway, hence why I stopped looking for ways to get it done. =3

I can't exactly help you with this problem because I don't convert videos often. Downloading only hardsub versions will not solve your problem because many groups do not release hardsubbed video. No point sitting around waiting for something that will never come.
Anyway, If you watch videos on your psp I thought it would be good to point out that shortly after release re encode groups sometimes convert videos into psp format. Should check to see if a re encode is out instead of converting the video yourself first.

Yeah, the issue is likely one of lack of hard-subbing. That's why if I ever want to put an anime or hentai on my PSP I usually download the XVID version to convert; if the fansubber was nice enough to release two versions.

If you're interested in converting the softsubs to hardsubs try this out:
Mediacoder
It's a freeware encoder that does a lot of formats.
