this has been occurring for at least 3 months now
So, this problems occurs after my older motherboard got fried in a lightning storm.
I changed my motherboard with the same one, to prevent OS re-installations, got some problem, but Windows 7 repair fixed it.
But, here's the problem
Any new Program Window, will "flash out" when I try clicking it (mostly playing games or any windowed programs except Explorer) making me clicking nothing, resulting me getting annoyed every time I want to play a game. It's like it resets itself, but only the window not the actual program
I already tried repairing it with the repair DVD, but no avail.
OS: Windows 7
MotherBoard :Biostar TP43D2-A7
CPU: Intel Dual Core Duo E7500
RAM: 2 Gb
Graphics: Nvidia GeForce 9500 GT

You mean the window disappears but the process is still running ?
Not really sure (since i'm only using 7 for 3 months), but i have noticed this program in the list "dwm.exe", the "desktop window manager". Maybe the problem is there...

Could you elaborate on what you mean by "Flash Out". For example, post a picture of what happens before you click the window and what happens afterwards; It's hard to discern exactly what is happening without any visual data or a more detailed explanation.
Can you still alt+tab to the running process?

I know what your talking about and it happens to me when I try to spam click Firefox and Thunderbird just as soon as the system loads. The apps will load after the icon flashes out and it will flash in but your waiting on your computer to load. Just be patient or get a better processor or more RAM. I wouldn't suggest it but if you are having a real problem then turn off Aero.
Edit: for comparison here is my system:

Also, have you tried defragging your computer and running CCleaner to clean out your temporary files and to fix registry issues? I sugest using UltraDefrag to defrag your machine as its free, open source, and can do a boot-time defrag as well.

lol, guess I'm not the one who's confused with it's naming.
let me be more spesific-
1. I run a program (most likely a game) in window mode
2. I try to click inside the window
3. the window then blinks and disappear for a half a second and then comes back..
4. making me accidentally clicking the background instead.
yeah it's more like blinking, rather than flashing.
Juts to clear out stuff
-the programs still runs
-I can alt Tab
-Doesn't happen if Full screen it
-Still blinks occasionally, eventhough I used a keyboard to play
I'll try defragging once I clear up my HDD

It almost sounds as if Windows is switching focus to another process quickly and then switching back. I can honestly say I have never come across a problem like this before. It could be due to malware (specifically a trojan) but I'm assuming you have safe browsing habits so I doubt that would be the problem. In any case I would suggest running a registry repair service or seeing if Windows has any errors by inserting your disc and running the automated repair function on it.
