I got way to much free time tonight, so i'm going to have fun with this idea. So here is a really long TL;DR. Also because i never really answered the "Starcraft vs Warhammer" the way the OP wanted it to be.

Terran vs Space Marine Imperium
Okay so now on to the actual OP's post. I'm going to take a different spin on this, i'd say the Dominion would probably get dissolved if they came face to face with the Imperium or Space marines. But there's a ton of rebel groups who wouldn't meet the Space Marines in a face to face engagement. I foresee the Terrans assimilating into the general populace of the Imperium somehow.
Few can argue that the Imperium and the Space Marines have one hell of a bite, The Dominion can't compare. In direct confrontations the Space Marines will pretty much win. But they might forget the Terran's have been grown up on political corruption, subterfuge and the spirit of Rebellion. They know how to find the delicate cracks in an Empire, the disgruntled worker, the disloyal soldier. And they're completely willing to bide their time and wait for the right time to kick a man when he's down. Even if they dissolve the Dominion, the Terrans have been through the destruction of their government before. There are plenty of splinter groups who'd just take a step back.
So a fair amount of them would try to fix themselves into the Imperium, maybe as normal citizens. Terrans in Starcraft have always been a bit low brow, their presence incites higher crime rates on some colonies in the Imperium. They also have a natural distaste for authority, and rely more on propaganda and sowing discontent. the seeds for future rebellions and such are planted, interesting shit ensues.
The Laws within the Imperium are restricted as hell. It goes without saying that there'd be a fair amount of people who are aching for some sense of freedom. Fear and Propaganda keeps most people in check. And the Terrans operate well as individuals, There isn't a head of the snake the Imperium can cut off. Meanwhile the Populace of the Imperium is pretty well spoon-fed. They're raised to just suck the Emperor's teet, even the governors are at the mercy of the Adeptus Arbites. I'm not even sure if individual fringe colonies could even operate if they were cut off from the Imperium somehow. It's a delicate information network, that's meant to keep control on an empire which spans over countless planets.
Eldar vs Protoss
Yeah they don't even fight, if anything i foresee them cooperating with one another. Both races are extremely intelligent, and have both been through the near destruction of their entire kind. A few of the Eldar and Protoss form a union, maybe work towards the recovery of their kind. Make sure the same mistakes aren't made twice.
There'd be a few fights between Protoss and Eldar, but that's because both races have separate tribes and clans here and there. And have a very defined social classes. It might lead to a few scuffles here and there.
I think the most interesting clash would be between the Eldar following the Path of the Warrior and those of the Templar Caste. They both consist of a troop of completely fanatical warriors. There's room for respect to brew, there isn't a reason for them to hate each other. They might even learn something from eachother, they have something in common, there complete devotion to war. The Templar Caste is completely willing to die in battle. and if they're allowed to do it, they'll gladly do it two times (Dragoons). I doubt it wouldn't get at least some amount of respect from the Eldar Warriors.
I'd go as far as to say the Eldar Warriors and the Templar would have more in common with eachother, then they do with their respective leaders. The Seers (Eldar) and the Judicator (Protoss). The only thing that would get in the way of that, is the Protoss prejudice against females.
And Both Factions would benefit greatly from mutual cooperation. As a result of low population the Eldar have developed stealth and warp technologies vastly. And try to rely on others when they can, which is a valid reason for them to partner with the Protoss. By comparison the Protoss supplement their forces with robots where ever they can. And they have technologies that let them revive and put their troops right back on the field. And thanks to Tassadar they're much more open to diplomatic relations with other races.
Imagine what a Fire Dragon could do with Protoss Warp Armor. The big disadvantage of the Eldar is that they need to rely on the Webway. The Protoss have technology implemented into their actual armor that allows a Warrior to be warped before death.
Zerg vs Tyranids
Ya, Zerg get eaten. This one is kind of a 0 IQ debate. Both races are built around a hive mind, and are wired to consume and assimilate. The Tyranids seem to adapt faster, the Zerg require time to evolve. Starcraft 2 was basically proof of that. But the Overmind has access to vast knowledge, including the ability to control the entirety of the Swarm. That could be fun to play around with, i'm not sure if the Tyranids would bother with it or not.

Weren't both Starcraft and Warhammer based on the original Starship Soldier and the old Starship Trooper series to begin with. That probably drew inspiration from somewhere else as well. No one has had an original idea in ages, everything is based on something which has already occurred. There isn't anything wrong with that. some of the best Fantasy Novelists will openly admit to drawing tremendous amounts of inspiration from History.
Before the Zerg or the Tyranids, there was Alien. etc. you can compare the structure of the Space Marines to the Roman Legion, And so forth. The Warhammer Universe has always been more focused on plot, and political intrigue. In contrast the Starcraft Universe picks out specific characters, who move the plot. They're both valid writing styles.
People need to stop this originality game, because this is a business. You find who is doing shit right, you take it, you add and improve. This goes both ways, the games are evolving because they have competition. Warhammer 40k came first, That's just a fact. Starcraft took the idea, they added more to it. Warhammer has done the same. It's an ongoing battle that helps to improve both universes.
Can you imagine what kind of watered down shit we'd have to deal with if one of these companies stood at the top by themselves. In the universe of Sci Fi Fantasy games, who can compare to Warhammer OR Starcraft. They'd have no real damn competition.
Discrediting the opposite side completely because of Fanboy fervor is bad poise.

First thing we did when we came to the server was kill the Wall of Flesh. Which sends the world into hard mode basically, lol. Pre 1.1 Armor other then Molten basically becomes butter. Blade of Grass will hit shit for like 1 damage.

First attempt at the Twins was pretty fail. gonna try again tommorrow o_O.... got to chill with a few Fakkuza, though. I'm not sure if the ones coming in with new characters liked playing in a Post-Wall of Flesh world, heh.
