Well, I've been researching it, and I'm not sure why it's mirroring those 3, but not the others. VLC's frame rate works fine for me, but it's weird why it mirrors some of them. If you can, try and find a good torrent for those anime, and I'll download it to re-test it, since I'm re-downloading the ones I just asked for with the same torrent to see if that fixes it.
Have you tried playing them with Media Player Classic?
Will I have to re-download all the torrents, or does it just convert them?
You don't need to do anything just drag the video to the player. It plays .mkv files just fine.
Which one of these do I check besides Classic Player?
Everything. Don't change anything. That's the recommended settings.
Alright, I installed it, but I can't find the player for it.
Search for it.
Click this. In the field where it says "search programs and files" you type "Media Player Classic".

owait you're the same guy. Didn't I already link you Girls Und Panzer? I searched on the titles you requested found a good Black Butler torrent on TPB. It was the first hit. No idea how you messed that one up. Found a good Highschool of the Dead batch torrent on Nyaa after organizing the hits by size.

The Girls und Panzer torrent you linked me to was mirrored sadly. The Black Butler one I got was also mirrored, and I found 4 HoTD torrents that were all mirrored for some reason. I checked all of them.

Don't use VLC. Switch to CCCP.
Download that and take another screenshot when you run the same episode on Media Player Classic (which is what you get when you download it)
Does VLC Mirror it on purpose?
Maybe. I know it renders it in lower quality than MPC. And that you can on some videos get a big green screen when you play it on vlc.
