I think he means doujins with original characters/plotlines vs. doujins based on shows or official manga.
If that's the case, I'd have to say original in general. The art is likely to be of a higher quality based on what I've seen, there is more out there, and more seem to be translated. Thats not to say I don't like doujins based off shows I'm into, I do, and those are the only kind I ever buy hard copies of. But in general I think original ones have more to offer.

both are good to me...depends on the good artworks...but i prefer original...new story and new characters...i like the tayu tayu by yamatagawa(correct me if i'm wrong) and monzetsu by john k peta/john k peter... 8)

I prefer origional, I don't like the series doujin interfering with fond memories of some of my favorite animes.
Final fantasy is fair game though, srsly.
I refuse to look at any Rurouni Kenshin hentai simply because it's one of my favorite animes, same with Yu Yu Hakusho.
DBZ and Evangelion was already ruined for me, although, Evangelion was begging for it, so I welcome it.
