Kubo himself has said in an interview (at jumpfest) that he makes shit up as he goes along, he probably didn't even intend for Isshin to be a Shinigami in the beginning.
Which shows in the first chapter btw, when he got smacked the fuck out by a regular hollow.

DARN! I forgot my 'Ichigo is Royalty and Ichigo's Mom is a Shinigami Captain/Royal Guard' from my Predictions last chapter.
On the Plus side, if Urahara, Yourichi, and Ryuken all show up against Yammi, I'll have predicted something correctly.
And the Reason why Isshin was weaker in the first chapter was, believe it or not for Kubo, explained.
He lost his powers 20 years ago, and has only been slowly gaining them back.
It is entirely possible he WAS weaksauce back then, and couldn't even turn into a Shinigami (He did try to fight as a Human, after all), or he just didn't want his kids to see him as a Shinigami, and planned to just hold it off long enough for another Shinigami to show up.
When you consider Ichigo's Spirit Pressure has been said to cause all kinds of weird Shit to go down in Karakura, it's entirely possible that Ichigo's Spirit Pressure caused Isshin's to recover to it's former abilities faster.
