Full Metal Panic!(lets put all three seasons in here.)
The fact that every season have ended in ways that are supposed to bring closure to the anime-series, so that they if they choose, can decide never to finish the series without leaving in "unfinished" or "without closure". It saddens me that even if the manga isn't done yet, and there is rumours about a 4th season and a movie at the time the manga does finish, I doubt that it'll ever happen.

Bleach: Aizen HAS no flaws. No baddie, not even Light, was THAT perfect at predicting and manipulating events to occur.
Naruto: Sakura.
Clannad: No Kyou/Tomoyo arc. One episode does not do them justice.

One Piece - Personally, I have none, but for most of the other veiwers, it definitely has two flaws.First, THE ART. Tons of people have turned away One Piece before they reached the epicness of each story arc because they think the characters look too cartoonish for their taste.
2nd, 4KIDS. I think the word explains it all.
Angel Beats - Could've they made it into 24 episodes? The series was too epic to be fit into 12.
Highschool of the Dead - Seriously, I like boobs and all, but they seriously have overdone it with the animation of it. Looks like Gainaxing HotD was a bad idea.

Nogizaka Haruka no Himitsu: Not enough romance.Its obvious the two like each other but for some reason, after two damn seasons, all they do is a freakin' grandma kiss.
Rosario + Vampire: Completely different from the manga.

Outlaw Star - Definitely not the best story, not the best ending. Sometimes stuff doesn't make too much sense, and some of the voice-acting could be better.
But I don't care.

K-ON! - Even though it's rated PG13, they didn't use it to it's fullest extent. if anyone can remember that one episode from Season 1...

Never explained what happened to Hayase Misa, Ichijo Hikaru and Lynn Minmay. I hope they do something about this soon!!!
