really hard to choose the absolute favorite since there are so many i like equally, although in regards to Kanon, i like the new 26 episode version over the older 13 episode version. you can tell there is a substantial difference in production

Erementar Gerad, or better known as Elemental Jade without the engrish. It's not a famous anime, but it's spawned its own manga, music, and games. Reason why I like it is because it was the first anime to hook me into the world of anime... of which there is no turning back, hehe.

I guess I'd have to go with Project A-ko. There's some good stuff that's come out, but everything else I think of I disqualify from #1 shortly. Maybe I'm too picky.

I never have a single favorite anime. Its always changing. Right now, I think its Neon Genesis Evangelion because I'm starting to reintroduce myself with all the spiritual, psychological, and philosophical elements of it.

Rurouni Kenshin
When I say Rurouni Kenshin I mean all of it. All of the OVAs, the movie, and the tv series.
However... Mushishi comes in with an extremely close second (so close it's practically tied for first).

love, what is love, hate, what is hate, who do you hate, why do you hate.
man, i don't get the meaning of this, really ain't got that special artistic point of view.
the movie was way better though, gotta love the last scene, where shinji tries to choke asuka and then starts crying after asuka gently touches his face. the last words are a classic, asuka says "Disgusting"
though i never really got what that actually meant

Please put stuff like that into spoiler tags. I haven't seen that and you just partially ruined it for me (I at least know when to stop reading.).

The ending to the series and End of Evangelion go hand in hand. The movie shows what's going on during Instrumentality in the physical world and the end of the series shows what is going on in Shinji's head at the time. Since Shinji is naturally a wreck emotionally, he's struggling to figure out whether he should accept or reject Instumentality.
Instrumentality was meant to allow mankind to artificially transcend the perception of self. In the end, well this is my interpretation, Shinji wasn't able to comprehend an existence devoid of individuality. He acts as a metaphor for the greater part of mankind which has yet to reach a point in the evolutionary path of consciousness where existence doesn't rely on individuality. As Yui and Rei explain to him, others retain the possibility of restoring their individuality. Its not so much artistic as it is existential. Regardless of interpretation, it reflects the inner struggle everyone has at one point or another with finding the reality and significance of their own existence.
Asuka's last line is supposed to be left up to interpretation. This quote from Yuko Miyamura, Asuka's seiyuu is what she had to say about it:
Concerning the final line we adopted, I'm not sure whether I should say about it in fact. At last Anno asked me "Miyamura, just imagine you are sleeping in your bed and a stranger sneaks into your room. He can rape you anytime as you are asleep but he doesn't. Instead, he masturbates looking at you, when you wake up and know what he did to you. What do you think you would say?" I had been thinking he was a strange man, but at that moment I felt disgusting. So I told him that I thought "Disgusting." And then he sighed and said, "I thought as much."
