I got it my first go, but I was wondering if I could've ended it better by picking "Then explain", so I loaded my save and went with that. Turns out that's the bad option.
I'm glad I could help! Rin's Route gets heavy enough as it is without being tricked into thinking it ends on a sad note. Keep at it and I promise you(Hisao) and Rin will have sweet ending.
EDIT: Fucking lol. "Broken-hearted". I like the double entendre.

She's a funny one. I've played through Hanako and Rin routes. I have to say that Rin's story seems much deeper than Hanako's. I pretty much understood Hanako's route from start to end but Rin .... I am still confused but that makes getting the good ending much more satisfying.
It is indeed, it is more complicated as well! Hanako is kind of easy compare to Rin, Rin is just abstract!

Now that Katawa Shoujo is realized, I can dig that kind of batshit craziness.
Maybe someone will see this post, band together with twenty more folks, form Five Leaf Studios and take another five some-odd years to make a 2D arcade beat-em-up/visual novel hybrid based off the idea.
We'll see if it happens by the time we're thirty five.
...Though there has been talk about fans of KS making a 2D fighter. Even a sprite or two exists, though no one seems as dedicated to the idea as Four Leaf was to KS.

After all 3 route I've done, the hardest one is Rin, I've done Emi, Rin, and Hanako.

I gotcha. The writer for Rin's route was one incredibly talented but vicious author. You just fall so hard for her you emotionally kick your own ass if you screw up.

The choices didn't feel interactive. It was more like the choices let you pick which story you wanted to see. Not shape the person you were playing. Nor the relationship you wanted to build. Or maybe this was only in Rin's route. I don't want to go for anyone else. I want Rin and I to be together. I want both of us be able to share the same happiness.

No, I'm pretty sure the choices are just there to somewhat alter the story a bit, but the story and characters themselves are unchanging. Basically, it's like most other VNs where the choices are only there to give you the feeling you are in the character's shoes, but not the character himself.
I can dig it, but for those wanting a more personal experience I can see the downside.

Firstly, spoilers, mate! Spoilerfy it.
Secondly, he did. He's just as bad as her at putting it into words, though. If you look at the other routes you see that the writers alter Hisao a bit (or rather, bring out certain idiosyncrasies over others) to align him with the chosen love interest. He's still himself, but depending on the girl, he might find certain things easier than others.
Similarly, his inability to be totally comfortable with romance is an ingrained and (mostly) unchanging character trait. In Rin's route, he's more traumatized by what happened to him in the past and so he even has trouble

So, with all that out of the way, I will address something I don't think I did in that explanation:
She figured out that it's okay to be herself...but she did that on her own. She's still alone, Hisao.

Since I've already explained how she's not truly alone and how the couple are actually a couple though neither of them know very much about love, I'll just bring up the "She figured out that by herself" bit.
You are right, but it wasn't without some very important help from Hisao. Hisao helped, but it was more of a consequence from what he did rather than direct help. In the end, it was best for her to come to that conclusion on her own instead of being told that, since the whole story was mainly about Rin coming into her own, with the romance Hisao brought her being the catalyst for her change.
In the end, Rin's route was more about Rin than the romance, and though they did fall in love, Hisao was always watching her like one does a piece of abstract art they are utterly enamored with. It's a fucking great story, mate. I hope I helped you like it more.
