I believe that was the Boss' weapon The Patriot which he got from her at the end of MGS3. It's basically a modified AR with a shortened barrel, removed stock and a Beta Century magazine.

Personally I never really cared for Naomi.
As for Meryl and Johnny, I just find their relationship hilarious. Also, Johnny really showed how badass he was near the end.

The Barrett M82A2, a .50 cal Anti-material high caliber sniper rifle of bullpup configuration. Very badass. Also I thought it was cute how he had spare magazines for Meryl's Desert Eagle
