I think it's a mixture of trend and culture. Skirts being uber short is the norm right from school; that may be the reason there is (or seems to be) such a school-porn culture, but I don't think a bit of leg is perceived as 'sexy'. Boobs are a bit more blatant. I also remember reading that it's something to do with not showing all while bowing, since that's a more common occurrence in Japan.
And just for the record, I have never seen the attraction in 'upskirts'.

I think that is because is you're more likely to see the cleavage when you're talking to someone than looking at her legs... unless you're a pervert

Having them a few inches shorter is just "cute", not indecent.On the other hand, showing off your cleavage is because being purposefully "curvy" in Japan is like wearing a giant sign on your back that says "I'm trying to look sexy". It is more indecent that your are acting like you want to be sexy rather than the fact you are being revealing.

In my opinion, Asian girls usually do not have boobs as big as those in US. However, their other features are usually better. Well it's just my opinion so yeah...

In all likelihood, the answer is as simple as:different country, different fashion.
The Japanese are very trendy and fashion conscious people (I say that trying to avoid stereotyping as much as possible). This is especially true in Tokyo.
As a backwards example, I recall my trip to New York to be an eye opener in the world of what some would consider to be attractive clothing... but that didn't necessarily mean everyone dressed like so.
You get extremes in every area. And with the more people around, the more likely the development of an extreme.
If the intent is to stand out in a crowd, it's a good way to do so.

My guess is that since (from what I've seen) big chests aren't the norm, flaunting one's decolletage would be impolite, and therefore un-Japanese. Plus, a lot of their fashion doesn't include plunging necklines as flatter chests are usually emphasized by their clothing (see: oversize shirts, tunics, vests, etc).

But with the more conservatives I would watch out. So in like smaler villages and somewhat more authentic and older villages, I wouldn't show cleavage.
In big cities like Tokyo there shouldn't be any problem.

They wear that simply to tease anyone who looks at them. Their outfits scream "Hey rape me!" but no one dares to because they know the local samurai is just around the corner.
