Definitely a good idea. I usually download more doujins than mangas, it would be easier to find what you want like that.

As far as I know, doujinshi-anything means they are self published. As such, self published work can be original while usually it is based off existing work.
Hentai-mangas being commercial work has to be original work. Or you'll get lawsuits involved. Although it is possible for eroge and other things to get official manga adaptations.

Yep, but I usually still refer to both of them as doujinshi. It makes talking about it a lot easier, and a lot less people know the term. Face it - it's less awkward to talk about doujinshi on the subway than it is to talk about hentai manga.

Never really knew that.
But about dividing it, isn't it already sort of divided? Manga drop down menu, sort by series, then original work is doujins, no?

You should do it...if it's not too much trouble, though I'd argue they're already 'separated.' All the hentai manga are under 'Original Work', so one simply has to click on that tag, and poof, only hentai manga.
I always thought, as many before me have posted, that the difference was how they were published. Now that I think about it though, it makes sense.

The difference is how they're published. You can have completely 100% original stories that are still doujinshi because they're independently published, produced, and sold.
Conversely, it is possible to have hentai stories of existing characters or works be published in a for-profit/professional magazines.
