In general, I'd have to go with Trigun, but for a mecha anime, I'd have to go with a new manga I found not to long ago called Phantom which has awsome intrigue, a nice plot, wicked mecha, but also finds room for great humor. A close second is Gundam Seed. It has kick-ass mecha, lots of intrigue, not to mention the fact that the main character Kira turns kinda psyco almost halfway through. Both are in the upper ranks in my book.

My favorite series Mech or not is Tengen Toppa Gurren Lagann. My reasons for saying so is as follows. It's characters where to me where spot on perfect to what they needed to be to make the show work. It's fights never failed to impress. It's story was compelling. It made me cry every time I watched "certain episodes".

The Gundam Seed Series and 00 are both awesome. But for my fave mecha anime. It's gotta be Vandread. lol, surrounded by female pirates piloting dreads^^

Mobile Suit G Wing OVA Endless Waltz.
Because it had my favourite Mech in it(Mobile Suit:XXXG-01D2 Gundam Deathscythe Hell Custom)
I liked Jinki Extend as well, it had all chicks I think.

My number 1 favorite manga is Red Eyes drew by Jun Shindo.
It's about by a man named by Miruss or Miles (the English translated it to Miles I think when I read and download from stoptzamo) who is known as genocide or slaughterer since he could wipe out a whole battalion by himself. He was later betrayed by his comrade and sought revenge, searching for them one by one.
This manga had a unique mecha or could be said a power armor like the one in Dino Crissis 3 except more reinforced and cool, it is known as S.A.A. S.A.A is like miniature wanzer but it doesn't look like a robot. But this isn't the greatest feature the manga show, it also feature more human like like the expression of fear, pain, the effect of the war and so on. Note: This manga also show some level of violence and gore.
For those who want to see some comedy and fetish stuff, try to look for Love colleague.

for manga my favorite mecha series would have to be evangelion t just such an awesome series. i like the details that are behind the characters and the evangelions, i would have to say that unit 2 is my favorite mecha in the series.
for anime it would have to be Code Geass: Lelouch Of The Rebellion, and R2, i love the depth to the characters, a son rebelling against his father who let his mother die and caused his sister to become blind and cripple from seeing her mothers death right in front of her. and then the mechas are the coolest thing ever i mean the different abilities they have.

I like pretty much all mecha anime, save stuff like Jinki (stoooopid. Hot, but stooopid). I especially like stuff Shirow Masamune designed, or the Evangelion stuff. and fo course, the Vf's from Macross. So I guess it would be a three-way tie between; GITS, Macross, and Evangelion.
Gundam? I dunno. My all-time fave gundams are Wing Zero (not EW version), Epyon and Deathscythe Hell/Custom. then again, my exposure to gundam is not that broad.

I have a lot of love for Gundam, Macross, and EVA; but my favorite sort of mecha/sci-fi series will always be Guyver.

Manga-wise, it would have to be Red Eyes, unfortunately only 28 chapters have been scanlated in English, and it hasnt been updated in over a year. The character development is great with a good back story and great fight scenes.
My favourite anime would have to be Gun X Sword. The characters are shown to be really in depth, it also mixes comedy with alot of seriousness, and it comes out great.

Ohikkoshi happens to be one of the seinen multi story manga I luv.
Kara No Kyoukai.
Because infolable did one of the best shitjobs OVA for a Type-Moon novel.
And watching KnK movie 7 in Japan theater was epic.
Other than that...

Straight up mecha, imo would be Gundam Wing > Vandread. BUT, Full Metal Panic has mech in it too, which is my most favored anime. So FMP would be my favorite "mecha" anime.
