Extra is first, Unlimited second and Alternative last.

Unlimited is part of Extra (specifically it's DVD edition) that becomes accespible after clearing two routes (mainly, that of heroines, Meiya and Sumika). Just felt like you should know.

The it should be fine. Manga is also much less fanservice-y than anime. Definitely go with manga. Anime has some nice animations and ost, but falls short on plot.
