OT: Kanto Starters.
The reason is probably the fact that Super Metroid and Zero Mission happen years apart. Zero Mission is basically a sort of rewrite to the original Metroid. Shows us what happened after Samus defeated Mother Brain in Zebes. Then comes the Metroid Prime series where she still wears that Zero Suit of hers. She presumably stops using it by the time the events of Metroid 2: Return of Samus and then finally goes on to Super Metroid, in which Samus is years older and probably more physically fit and wears that black bikini thing. By the time Metroid Fusion rolls around, she goes back to wearing a blue outfit, although not all-covering like the Zero Suit.
Now true, in the original Metroid it is show that Samus wears some kind of pink bikini thing, but Zero Mission basically overwrites that.
