Okay..I obviously need to watch Clannad. I have seen the first two episodes and it looked cute but from what I'm getting on here sounds like a must have experience...but for me I would say Paranoia Agent is a pure masterpiece. It was well written, beautiful, whimsical, dark and hilarious...I couldn't ask for more really. Neon Genesis Evangelion as well. It had its messy spots in the original series, but to be honest, I don't really think its bad at all. I enjoy what they did with it and I adore the rebuild movies so far. What it did for anime is a big deal in general.
But I have to say Saikano is a masterpiece. I read the manga and ...I don't think I've ever been that emotional while reading anything. The anime is quite amazing too. The story is just bittersweet in the best way possible
Clannad is one that builds up the story well as the series goes on, both it and After Story are out online already. The dub is also almost completely released as well.
I remember Paranoia Agent well since I had to watch it a second time yo make sense of some parts. It was really good and I could consider it a masterpiece as well although some might find it hard to follow at times.

Clannad is definitely a masterpiece (especially afterstory), although the series can seem melodramatic at times it managed to stir up my emotions fairly well. One anime that is repeated here over and over again is Angel Beats, I happen to think Angel Beats was written by a 5 year old on a weekly basis, Yurippe was a shameless haruhi/typical tsundere clone the pace was all over the place and the animation was bland especially the backdrops which felt very shoddy sometimes. The one good thing about Angel Beats .. is TK engrish doesn't get much better than that XD "crazy baby!" - but yeh certainly not a masterpiece - In fact mentioning Angel Beats and shows like Bebop in the same sentence should be a criminal offence - Bebop is in a different league people.
Saikano does rock I must admit. .. lol everyones already mentioned my masterpieces. Bakemonogatari and Katanagatari are two modern day masterpieces imo.

Full Metal Panic for me. The entire series has a perfect mix of comedy, romance, action, drama, and fanservice. The characters are down to earth and can easily be related to. Normal people attempting to understand the different facets of life, and trying to survive in the process.

Can't beleive nobody said Mushishi. I've watched shit loads of anime and that's the only one I would consider Masterpiece.
The main character is so calm and cool. The music fit perfectly. The stories are amazing. The background in each episode are stunning. The characters; prefect. If I give Cowboy Bebop a 7/10 I would give Mushishi a 10/10. I'm not saying its the best ever all I'm saying is ... Acutally it is the best anime ever.

I'm surprised nobody has said Soul Eater yet. That series had everything. All the characters were really quirky/different/funny/interesting, the art was pleasing to look at, the story really picked up, it had great action, and it never took itself too seriously. I don't think I've ever had that much fun watching an anime.

Baccano: It's just a wonderfully series, the action is good, the music is good, the characters are believeable. It just keeps you at the edge of your seat, never knowing what will happend next.

I would have to agree with the OP and say clannad/after story. No matter how many times i see it i always tear up. Nagisa is definitely on of my favorite female characters of any anime series.

I guess I mainly think of the storyline and themes when thinking about master pieces, not emotional content, characters or even artwork. I consider a masterpiece to be something you can watch again several times and always find some new perspectives and interpretations.
That being said, I'd like to call out Serial Experiments Lain, Ergo Proxy and Paranoia Agent. Dem so underrated, me thinks.
