I am sad to not see any Ashita no Joe here while i found somebody like Hajime no Ippo.
Also why does everybody forget about Hokuto no Ken? Does this era people don't really like manly man anymore?
Legend of Galatic Heroes is also the best Masterpiece for space opera genre for me. The complexity of stories is the best thing i could find.

Oh yes, I should have said this earlier, but I think the main reason TTGL is a masterpiece is because:Spoiler:
Banpresto has been doing that with Super Robot Wars long long before the concept of Gurren Lagaan has been thought of. Gurren Lagann is a good show and all, but I don't think its classical. GaoGaiGar would be a classical Super Robot show.

I'm surprised I didn't see Kuroshitsuji (Black Butler) at all here. Am I the only one who thought it was a masterpiece? The characters were great, the plot was well thought out, It had a lot of emotion and had a great ending that I don't think anyone saw coming.
I would also say that Full Metal Alchemist Brotherhood was a masterpiece as well. Great emotional depth, backstory on the characters, great art and action, and just an amazing story.

Trigun.
Reason: Trigun was one of the great driving forces that made anime in the US popular. Great characters, great animation, outstanding comedy, and pro voice actor Johny Young Bosche. What more could you ask for?

Have some love for the Father of Manga.
Tezuka Osamu's Phoenix was dark and awe-inspiring, a manga which was all about life and death. Tezuka's life work from beginning to his death.
Tezuka's take on Buddha, also the title of said manga, was his unique interpretation
on the life of Siddhartha Gautama, the founder of Buddhism.
It now has an OVA from the latter half of the 8 volumes.
Tezuka's Metropolis was also another brilliant work. Based on the on the film of the same name by Fritz Lang(albeit only by a singular poster of it and rather an inspiration), a sci-fi story which questions human's evolution through technological advancement and their eventual downfall from it. I have only watched the movie adaptation, and sadly have not read the manga.

Cowboy Bepop
Samurai Champloo
Trigun
Ghost in Shell (everything)
Grave of Fireflies (I bawled the first time I saw it)
Miyazaki Films ftw
Neon Genesis Evangelion (only if we add in those movies to make sense of the ending)
Mushishi
There are others I would say are really good, but I wouldn't say masterpiece. That to me it something so perfect I wouldn't change a thing.
AND just for me
Fruits Basket, I just love it so damn much.

There are many anime/manga that I find enjoyable, but wouldn't consider masterpieces. What I would consider as one are definitely:
- the already mentioned Clannad and Clannad AS
- Higurashi no Naku Koro Ni series
- Spirited Away(all of Miazaki's works for that matter)
- Great Teacher Onizuka
- Initial D
- Serial Experiments Lain
- Ef: Tale of Memories
- Oyasumi Punpun - rather unknown psychological manga
