IMO code geass is the best anime EVAR!
FMA:Brotherhood, Samurai Champloo, Clannad After Story, Spirited away and Gintama are also materpieces.
Ano Hi Mita Hana no Namae o Boku-tachi wa Mada Shiranai could also become one.

This thread leaks of overrated (some deserved) shows and people seeing underrated shows as masterpieces just because they are underrated.
Well, that includes my earlier posts, of course.

Durarara!! Had me hooked from the start, kept me clicking forward to the next episode, and left me yearning for more upon the end more than any other series I've watched.
One Piece is up there, merely because I love how Oda has written the series.
And...DBZ. Not because it's the greatest, but because it was the gateway anime for many. People watched that (including myself) before anime was even a part of their vocabulary. Even kids who despise anime will go on for hours talking about the good old days of DBZ.

Bondage Game
Hnah.
From the anime that I've watched, hmm.
-Code Geass
-The disappearance of Haruhi Suzumiya (but you do need to watch the show first)
-Princess Mononoke
-Mahou Shoujo Madoka Magica
-Samurai 7
-5 Centimeters Per Second
-Moshidora
-Black Lagoon
Or- at least- I have found them to be very well done. Or just the best of their class. AnoHana from this season shows promise, as well.

I consider almost every anime I watch to be a masterpiece. But if I had to choose, here's my Top Five (arranged randomly, not by rank):
Clannad (Anime)
Tengen Toppa Gurren Lagann (Anime)
One Piece (Manga)
GTO (Manga)
Slam Dunk (Manga)

Ano Hana is definitely a Masterpiece, even I have only watched 6 episodes so far, I can already feel the climax of the storyline and it is one of the most beautifully illustrated anime I have seen so far....[/h]

I thought about this, and the clear answer is that there is nothing in anime that is a masterpiece. To answer would be subjective, as each person has an ideal for what makes their personal choice best.
My biased opinion and taste would boil down to two options. Cowboy Bebop or Tengen Toppa Gurren Lagan.
Music: Both use original sound tracks that often flow with the action or contrast it, making it pop or break the rhythm of the anime. Grabbing hold of your ears and lining them with audio honey. Ballad of fallen angels as spike falls from the chapel window or Gurren lagan's row row fight the power manifest their sounds in my mind just by typing about them.
Art: There couldn't be a more different pallet set then those two I'm typing about. Vibrant colors with silly animation partnered along side bright flash effects make sweet love to your ocular lenses. On the other side, toned down earthy colors and use of ordinary objects make you believe that their world is similar to our own, which imparts familiarity to something as ridiculous as space cow boys. Still, you accepted the notion because they kept their art in the 'normal' spectrum with little variation.
Story: This is stupid. If you haven't seen both then this is wasted effort because i could write two books explaining what makes their story great. Go watch them.

Hardcore UC fans, shut up. I know what most of you fans have to say about Gundam 00. But I really do think that it was a masterpiece. The plotlines all links up pretty damn good anime for 50 episodes and a 2hr movie.

I want to. Much to lazy to download however. Maybe once a friend lets me steal it off of them.

In the recent months, I'll say that my masterpiece for 2010 would definitely be Katanagatari, partly due to the story, but especially because of the art/animation style.

Hajime no Ippo is a very good manga, as the drawings are good, and the information for the boxing is correct. It has a great story line. Gode Geass anime though, is the best anime of all time, and kicks the crap out of naruto and bleach, just saying

As everyone has been saying, Clannad is a definite masterpiece. Also, there's TTGL, Higurashi and, one I'm not sure is even all that well known, Kemono no Souja Erin.
Erin is right up there with Clannad in my books, and that's pretty high! It's a bit slower than Clannad though, and it's first 5 episodes were a bit boring, but it's an absolute gem with the wonderful character development of its main heroin and touching story!

Oh yes, I should have said this earlier, but I think the main reason TTGL is a masterpiece is because:
